I have seen people use push pins (Christmas tree clips) and elevator bolts to fill the holes. Also seen electrical tape and aluminum foil tape cut to circles and put over the holes as well.

Ok, I got too see a buddy of mine's from American Muscle. They DO NOT look like yours at all, they are very stock like.

Might be hard to find but you could attempt to find a spoilerless trunk lid? Not sure how hard those are to find for the 99-04's.
